Description of Course

Day 1. Ensembl website user training

The Ensembl project provides a comprehensive and integrated source of annotation of, mainly vertebrate, genome sequences. This workshop offers partners of EUCOMM the possibility of gaining lots of hands-on experience in the use of the Ensembl genome browser but also provides them with the necessary background information. The workshop is primarily targeted at wet lab researchers, but could also be useful to those interested in bioinformatics.

The workshop consists of several modules. Most modules consist of a presentation, followed by the opportunity to do exercises. Participants are encouraged to bring problems/questions about their research to try to tackle these during the workshop using Ensembl.

Course modules:
  • Introduction to Ensembl
  • Worked example: guided tour of the most important pages of the Ensembl website
  • Data mining with BioMart: retrieving datasets using the data mining tool BioMart
  • Evaluating genes and transcripts: how are Ensembl gene and transcripts predictions made?
  • Variations: SNPs, strain information, haplotypes, linkage disequilibrium

Day 2. Programming course

This part of the course is designed for perl programmers, ideally in a linux/unix environment. It will assume a basic level of competency in programming OO perl.

Course modules:
  • Setting up the Ensembl perl programming environment
  • Overview of the basic Ensembl perl objects and object adaptors
  • Several worked examples with class exercises covering the basics of manipulating: sequences, genes, transcript, exons, SNPs.V
